You're thinking of the 03/04 "Terminator" Cobras, 4.6L DOHC (32v) with an Eaton M112 blower.
The 99/01 is a naturally-aspirated 4.6L DOHC (32v), the numbers are roughly 320bhp/317tq. I'm actually thinking about doing a "poor man's Cobra" and pulling the engine from a Lincoln Mk VIII; it's an all-aluminum 4.6L DOHC (32v) with slightly lower-flowing heads than the 99/01 Cobra but still puts down 280bhp/285tq, and that's with the restrictive Mk VIII exhaust. Obviously with an intake, Cobra intake manifold, longtube headers, full exhaust and a tune it'd put down a good deal more than that. Doing the Mk VIII swap would also free up a little money to swap to a T56 6-speed instead of a T45 or T3650 5-speed.
And I scrapped the IRS idea for now. I'll probably put some thought towards swapping when the time to swap engines comes (since I'll need to swap to a stronger rear end anyway). I know the IRS is getting cheaper; I've seen one from a '99 Cobra (the least sought-after) go for something like $450 before.

Gotcha. I had a feeling that 03-04 Cobras were supercharged. I didn't know if it was the same for all within that generation to be that way.
So what Mustangs come with the 5.4L DOHC motor? Or am I thinking of a different car entirely? Are the 5.4L motors supercharged like the Terminators? The only thing I know about Mustangs are the radiators etc because of my job

The 2000 Cobra R and the newer GT500s have the 5.4 DOHC. The GT500s are supercharged, the '00 R is not.
And Ford likes to change things in the middle of a generation. For example, the '99/'00 GTs had chrome headlights, no hood scoop, and V6 side scoops. The '01-'04 GTs had smoked headlights, a hood scoop, and the side scoops that stick out. The '99 Cobra shared the rear bumper with the GT, the '01 Cobra had the same bumper with the "mustang" lettering replaced with "cobra" lettering, and the terminator received an entirely new rear bumper (along with a new front bumper, new hood, new side skirts, mirrors, and new wing with the mounting holes in a new location on the decklid). I could go on all day like this

Bump... Finally got around to changing up a few things. The factory seats are back in the car. I think rather than swapping to s197 seats I'm just going to throw seat heaters and inflatable lumbar supports in my factory seats.
While changing my oil yesterday, I noticed the egr nut had backed off at the exhaust manifold. I checked, and it was pretty loose; I believe this to be the noise I'd assumed to be lifter tick. At this point, I need to decide if I'm just going to build the 6 or swap. The 6 is a lot cheaper but at the same time the v8 just sounds amazing.
Anyway, I'll see about getting some current pics up tonight.

I'll see if I can get some exterior pics up sometime in the near future. The interior is a little more comfortable for daily duty but for longer drives my back will definitely thank me. I'm going to see about getting the new boots in ASAP. I still need to pull the old ones to use as templates for the new suede boots. Once the new boots, inflatable lumbar supports, seat heaters, and new head unit/bluetooth unit are in, I'd say the interior should be quite comfortable
*edit: In other news, I just got a voice mail saying all my free mustang parts are finally in... I might head over to my friend's house tomorrow and see what fun free parts I have
