Default 2003 Civic - wet floorboard

My 2003 Civic is getting wet on the drivers side floor (under the carpet). The dealer just did work and had to remove the lining of the drivers side wheel well. Any ideas what else could be causing this problem?

My girfriends car had the hood release cable replaced and the gromet that covers the hole was not put in place and the water just followed the cable into the car. The driver side front and back carpet was sooked before we noticed anything. Follow the trunk release cable ther are several gromets there.
