I tore it all back down and got more information off the crank. I now know that the crank bearings are not just CCBBC. They come out C1 C1 B1 C2 C1. Cross reference with the manual and that means Yellow, Yellow, Pink, Green, Yellow. Also, the rod bearings are not just 3334. They come out 3C 3C 3B 4C. Cross reference with the manual and that means Brown, Brown, Green, Black.

Does that seem right?

Also, according to the diagram in the manual, both thrust washers are supposed to be on the block side of the crank, not on the main cap side. When the engine is upside down on the stand, both should be hanging down making two U shapes. When I pulled the main cap off the very first time, both were on one side making an O shape. At least I'm about 90% sure they were. Otherwise, one of them wouldn't be loose. Would it?

theres a difference..... well i MIGHT be able to get ya one, depends if the motors still in the car its a 96 coupe ex y8.
i think t would still be there since i took all the sensors and goodies off it and someone else took the fuel injectors already.... and the front end is smashed up pretty bad wedging the motor in there pretty good.
cost me 30bucks for it. say 65bucks for everything if i get the intake? plus shipping, not sure how much the thing weighs for shipping... need anything else while in there? if ya send me 30bucks ill go back tomorrow to try and remove it and buy it, but if by some chance someone did pull it ill either send your money back or just send you the parts i got.... ill let you chose

Why do you need A manual one? The only difference between the manual and auto ones is a small hole on the back for the IACV.

In addition to the physical differences, there are electrical differences. 96-00 Civic EX/HX manual transmission
vehicles are originally equipt to control a 2-wire IACV, whereas 96-00 Civic EX automatics AND ANY 96-00 Civic CX/DX/LX
(regardless of transmission) are equipt to control a 3-wire IACV. There is NO EASY WAY to make a conversion,
so what's the solution? Reuse your D16Y7 throttle body, however you will need to replace the throttle cable plate/spring
with one from a D16Y8 throttle body. The reason for this is that the plate rotates in the opposite direction and needs to
be converted to work with the new intake manifold setup.
So since you have a Y7 and an auto IM you should be golden. Unless I am missing something.

you are correct
...in regards to the D16Y8 intake manifold, Honda chooses to mount the IACV (Idle Air Control Valve) in
different locations depending on the transmission. In the automatic transmissiona application the IACV is mounted
on the bottom of the throttle body (Just like on the D16Y7 application regardless of transmission). However, if
the manifold you picked up is from a manual transmission application, they IACV is mounted on the rear of the manifold.
